We are using protein tagging in vivo followed by affinity purification and mass spectrometry to identify protein complexes and protein-protein interactions on a genome-wide scale in the yeast Saccharomyces cerevisiae and the bacterium E. coli. Follow-up experiments based on the mining of this data focus especially on the mechanisms that regulate transcription and chromatin function in yeast. We have also developed technology to define protein complexes and protein-protein interactions in mouse embryonic stem cells and mouse tissues. Our current research in this area focuses on proteins involved in chromatin modification, transcriptional regulation, and cancer.
